The movies, for the most part, do not clash too badly with what is considered 'true canon' (the manga). One discrepancy lies in Kaito and Conan (and others) acknowledging his similarity in appearance to Shinichi Kudo. From my understanding of Kaito's character and the activities he does behind the scenes, I believe that regardless of movie canon he would be aware that he looks like Shinichi Kudo.

One other discrepancy is Heiji's meeting with Kid-as-Saguru in movie 10 (Private Eyes' Requiem). Heiji's first canonical meeting with Saguru in the DC manga is in chapters 562-566. I consider the latter to be their first meeting and will maintain that Kid/Kaito is aware of or may have participated in the investigation that happened during movie 10.

In addition, there was a brief cameo of Kaito in Detective Conan vs Lupin III: The Movie (the second one released). At the film's conclusion, Kid steals Lupin's target ahead of him, causing Lupin to declare a rivalry with Kid.
